Auto-generating sample files

As the files storage can change from one user to an other, to generate automatically a samples file may be quite problematic.

We should either ask the user to use a specific folder order (like <path_to_sample>/<run>/*.fastq), or to leave them the responsibility to generate their own samples file, advising them about how to do (see for instance this example).
